trojan fakesysdef

I foolishly let my guard down when I downloaded an operating manual for a satellite receiver. Although I have the antivirus Microsoft Security Essentials (put on by a repair shop in preference to AVG), I seem to have picked up the trojan fakesysdef, which comes up with the usual rubish about how the disc is faulty etc. I have run the MSE scan but find that I can't start in time to intercept the fake messages. What is my best course of action; is there some way I can get the trojan before the user desktop has opened? Dave
