Backing up an iMac and iWeb

I have a 1TB external hard drive which backs up the main system using Time Machine. I also take a copy of the Domain file (iWeb) and store it on a drive on the Vista.

Recently, this Domain file has become a little elusive, depending which path I go to find it, one version has my websites, another is empty.

If I look at a recent Time Machine backup, there is a copy of Domain in there. Does this mean I am wasting my time backing up iWeb seperately?

It is running Snow Leopard.
