Not all Messages Received Appear in Windows Mail

I just started using WIndows mail in Vista OS with BT Broadband. WHen I click send/receive, the system goes through the usual routine and says downloading message 1 of 2, 2 of 2, etc. The thing is, sometimes after this, only 1 new message appears in my In-box, even though in the bottom corner it says "you have 2 new messages". The missing messages are not in my Spam box, or in Junk mail, so where have these other messages gone, or do they not exist?

I had made a back-up file of e-mails from another user and stored these in the mail file. The missing messages were being classed as Sapm and going to the Spam mail box for this back-up folder instead of mine
