I have been using Microsoft Security Essentials for some time now without problems but I thought I might look at Avast (used it up until 2 years ago). MSE tells me that my PC is clean and fine but Avast wants to delete all manner of files. I stoppped the scan at 70% and it had found 862 files. Should I trust it?

MSE has a detection rate of around 53% and is the worst by a long way as the best achieve as much as 98%.

As Jock1e says MBAM is about the best scanner you can get and its free but its a scanner and offers no real time protection so you need an antivirus package such as AVG or Avast both of which are well regarded.

As Jock1e suggested try running MBAM first to clear out any existing nasties and then install Avast and run MBAM at least once a week.

Thanks guys, I will see what Malwarebytes comes up with and then let Avast do its best.
