Windows XP master hd fat32 slave ntfs

Hi i've just been looking at my sisters computer and she is running xp os she has the master with fat32 and the slave as ntfs.
She has all her programs on the master.... which is the smaller of the two.... is this an optimum set up for her machine?

I prefer the ntfs file system mostly because it doesn't have the 4gb file size limit. You can painlessly convert the fat32 to ntfs using a command from the dos prompt, all files, folders programmes, etc stay as they were.

How small is small, for the master disk? NTFS is not necessarily the best file system for smaller drives.
