Windows system 32 error message

Guys, every time I switch on my PC I get an error message :
"C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not suitable for running MSDOS and Microsoft Windows applications. Choose 'Close' to terminate the application."
It then lets you select 'Close' or 'Ignore'

Selecting either of these does not seem to affect anything but it is annoying to have to do this every time I boot up. I'm not sure what application is running that leads to the error either - Not aware of having put any new programs on lately.

Any thoughts ?
