Software won't load

I keep getting this message when trying to reinstall some software programmes:
C:\\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not suitable for running MSDOS and MICROSOFT WINDOWS APPLICATIONS. Chose 'close' to terminate the application. I'm running Windows XP Home with SP2 installed. It doesn't happen with all software programmes, but it is annoying. Is there a way to fix this problem? Thanks in advance.
