SATA RAID PROBLEMS

I am using a Gigabyte MB: GA-7N400-L along with two PCI Raid cards:
1:ITE IT8212 ATA RAID controller with a blank 160 gb hard drive attached as a storage device.in PCI slot 5 (PCI bus 1, Device 8 Function 0)

2: Silicon Image Sil3112 SATA RAID controller with 2 x 80 gb harddrives in raid 1, in PCI slot 6 (PCI bus 1, device 9 function 0)this has winXP sp2 as operating system.

The problem I have is since I rebuilt this machine after a trojan attack, I can not boot if both sets of harddrives are connected. It wants to boot to the blank disk. It works fine in the raid 1.

How do I change the priority of these cards PLEASE?
