Reformat or er Reformat?

Aftermuch deliberation and price checking I have gone the rebuild to 64 bit route rather than a new 'box'
So you get your MoBo processor bundle
Unscrew the old, plug in the new and you are off

Oh no you don't- this is comptering remember?

Power supply has to be changed because the new mobo likes its wires in two plugs not one- So build back ,sort that problem out and wait.
Meanwhile whilst going through the documentation
you discover that the new system wont run with the old stuff on the drive. you have to reformat and start afresh.
OK can do - or can I?
Here is the dilemma
In the past[good old day of DOS 95/98 and all that] simple with a '98 system disk in the 'A' drive -F Disk- reformat to S-U or Q as the mood takes you and start from there.
But this is XP[NTFS]
XP got onto this machine over 98 and converted itself.
How does one format this time around as before or
through XP if the disk will load.
And why for that matter wont the old system load on the new MoBo Processor?
