re-starting in MS DOS fails

I am trying to re-start my computer in MS Dos mode. I go to START....then click SHUTDOWN.....then choose RESTART IN MS DOS.
The computer starts the shutdown, but then freezes up on the desktop image. All the icons are gone with only the wallpaper remaining. I am then forced to do Cntrl+Alt Delete twice ore a power off. Why does it freeze? And is there another way to just shutdown Windows98 (not the computer) and run MS DOS.
The reason why I am doing this is that I am trying to delete my index.dat file. After six years it has gotten pretty damn big and I could use every bit of space available.

Does it do a restart correctly ?
