I have recently added a second HDD to my system on which I have stored my CD collection.
The question I have is this if as may happen my PC needs a full system restore how do I protect the stored content on my second HDD?

If by 'restore' you mean using XP then no problem , if you mean 're-build' I would suggest you unplug in from the PC prior to the re-build.
