Ghostly files that linger

Recently I edited the registry to eliminate all elements of a firewall I no longer use. But I find that "ghostly" traces of the software still linger in C:\Progam Files. If I attempt to delete these items, a warning appears to say that doing so may damage other programmes. I don't know what other programmes may be affected, if any. This might be a silly question, but I can't understand why these files haven't been chucked out when I edited the registry ?
