Getting an uknown DOS box opening on boot-up

Hi,I'm hoping that someone can please advise me on the following;
For the last 2 days,when I start the pc,just before I get my desktop,an empty MS-DOS box appears briefly,also the message that my system files are being updated.
Also tonight,when I opened yahoo messenger,there was a message from someone no longer on my list giving me a link to a geocities site.Naturally I didn't open it.
I've run a2,and it comes up clean,also adaware,and AVG,do you think I should post a HJT log in one of the malware forums in case I've got a keylogger?
I'm on win 98se.Many thanks..

Hello,the scan wouldn't run,maybe because I use Opera as my browser?
