Formatting of an external disk?

I have an external lacie hard drive 250gb which i wrote to by mistake when resetting my computer to factory settings.
I have sucessfully done some data recovery with get data back programme, and now I want to reformat the drive so it is blank ready for storing files on again.
I tried the format disc option and it would only give me the choice of NTFS file system. Does this matter, compared to Fat32 as I will be storing video, MP3 etc on the drive?

It's an improvement unless you need to use the disk with an old Win 9x system.

Its regarded as the best in NTFS. I reformatted my Lacie 250 GB to NTFS
