Format old PC from Ubutu/W98 partition

My old PC had a partition with W98 / Ubutu lunux. I with to sweep all out & reinstall W98 (no critical stuff involved can loose all). I went to the BIOS/CMOS & I thought I had reformatted. When trying to reinstall W98 from CD on "D" it says unable to do so because of hidden compressed files. What command line should I use to & from where, "A"(floppy),"C"?,....any Ideas please. Also which would be the correct start up order for BIOS, A,C,CD, or CD,C,A or what?
