floppy disk won't work with XP

Can anyone help? When I use my laptop, which is running Windows 98 to do my college course work in Word, and then copy it to floppy disk, sometimes my desktop computer will not recognise the disk and asks I would like to format it. I presume this is because the laptop has the FAT32 filing system and my desktop, running XP Home is using NTFS. How can I get around this irritating problem?
