Drive C using MS-DOS compatibility-mode

I have recently reinstalled afresh Win ME, all the drivers, and all recommended updates from MS updates. Everything seems to be working OK, albeit the system doesn't seem to be very stable (occasional hang-ups on start-up or shut down).
After a while I've noticed that in System Properties under "performance", there are couple of messages saying that drive C is using MS-DOS compatibility-mode file system & compatibility-mode paging reduces overall system performance.
Device Manager doesn't show any warning exclamation signs. Under HD controllers there are three entries:
Primary IDE controller (dual filo)
Secondary IDE controller (dual filo)
Via Bus Master PCI IDE controller
I would appreciate some advice (for a beginner like me), how this problem can be sorted.
System:
Win ME (yes, I know this much...)
AMD 1.2 G, 256 SDRAM, 40GB ATA-100 EIDE HD, 64MB NVIDIA GeForce2MX400
