If you mean the startup lines in the msconfig you will have to edit the registry to delete these items:

In Win98:-

Back up registry

Open registry edit: ie run Regedit

Go to :-.
HKEY_LOCAL_MACHINE\Software\Microsoft\Windows\CurrentVersion\Run

click on the line(s) you wish to remove and delete that line. . . . repeat through all relevant sub trees

and you may also have entries here :-.
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run

click on the line you wish to remove and delete that line

As spikeychris says. What lines? If you mean the lines in autoexec.bat and config.sys windows doesn't need these files but there is no point in deleting them because windows will automatically create new ones the next time you boot your computer.
