Create my own installer with Start Menu shortcut

How on earth do I create an Installer package for some files AND create a custom shortcut somewhere on the Start Menu. I have ZipGenius 5.5 which can zip the folder containing the program files and then convert it to an self-extracting EXE file and tell it where on the hard drive I want the installation to be installed BUT it doesn't have any way of creating a Start Menu shortcut for the program.

Is there a way of automatically getting the self-extractor file to create one OR do I have to write some code somewhere which will do it(a BAT file or something?)

Or do I have to tell people who download the EXE file that they need to manually create a shortcut for the program?
