Compressing old files

I was running disk clean-up on Windows XP and decided to select the option which said 'compress old files' as it seemed it would save a lot of disk space. However, halfway through the process I got a message saying that files which enable Windows to run properly had been replaced with unauthorised (or soemthing like that) files and that I should replace them with the original ones, and asking me to put in a CD. I cancelled out of it, but I'm just wondering if anyone has come across that before, is it likely to have been caused by compressing files, and is it something I should be concerned about?
