Cataloguing messy backup CDs

I've got the delightful job of sorting out my wife's backups of "My Documents" from the past six years, where the contents of the backup CDs contain many repeat copies and sub-folders of documents. She's basically just dumped her "My Documents" to CD, and then deleted some of the files/folders, waited for another six months, and done the same.

Can anyone recommend a program to help sift through the repeat copies to sieve out one copy of each file and folder?

Particularly since they aren't my documents, it's going to take me a while to compare similar files to see if there is a difference.
