Can virus & trojan scanners also scan hidden files

I am just wondering as (by default) all XP operating system files and folders are HIDDEN to protect them, when you run a virus or trojan scan can these files/folders ALSO be scanned or are they INVISIBLE?
Just curious.

Yes they can, they can also scan within compressed files such as .zip or .rar files.

Thanks for the quick response!
I was unsure whether I should change the option in FOLDER OPTIONS to 'hide protected operating system files (recommended)' but after reading your reply I will leave things as they are.
