What programs (if any) are set auto run when windows starts?

Disable them.

That seems a long time for your PC to boot. I'm using XP Pro. with 2x80g Maxtor drives 7200rpm 8m. System takes 19 seconds from pressing the go button to reach the desktop.

Have 10mg of programs on boot drive and it has to load drivers for Camera/scanner/printer/USB mouse/ADSL modem and other necessary bits and bobs.
