What' the difference between storing bookmarks in the menu, (not menu bar) and unsorted, does one do more than the other apart from putting them in order?

It's just a filing system, unsorted is the default folder, puts them there if you haven't told FF to put them anywhere else.

The default setting on mine is Bookmarks Menu I still don't see the reason for both except one is in alphabetical order, is that all it is?

We must be clicking in different places...

The default folder when you click on the star in the url address bar is Unsorted Bookmarks (does it without opening another popup).

The default folder when you click on Bookmarks | Bookmark this Page | is Bookmarks Menu in the popup box.

And (for me at least) alphabetical order is not automatic, I have to rightclick on a Folder and choose 'Sort by Name' (or can do it in 'Organise bookmarks)
