16 bit windows subsystem problem

when i try to install certain programs i get a box with the heading 16 bit windows subsystem
The message in the box is as follows.
c:WINNT\system32\autoexec.nt. This system file is not suitable for running MSDOS & WINDOWS applications.
Is there a workaround for this problem. THANKS

There is a fix on the MSKB but it is tedious in the extreme!
